In the town of Suida, Fukuoka Prefecture, two people were buried under a mudslide. One of them was rescued alive, the agency said, but the other was found without vital signs. More information about their condition was not immediately available.
The agency said that rescue workers in the city of Karatsu, Saga Prefecture, are searching for three people whose homes were hit by a mudslide.
Three others are missing elsewhere in the region.
Footage broadcast by NHK television showed the muddy waters of the swollen Yamakuni River flowing over a bridge in the town of Yabaki in Oita Prefecture.
